I was looking through my reputation on one save of mine with DaggereD and noticed a few Allies and Enemies with several Factions.
On the Wiki for their respective Regions/Factions there are no Allies or Enemies in the entries at all, with all of them using the term 'None' for their Allies and Enemies.
I had then proceeded to make some changes on the wiki on several Factions pages for Daggerfall.
After which I then loaded another save and noticed the same Factions from SAVE A were different from SAVE B in the respects of their Allies and Enemies.
Most Factions had no Enemies or Allies in common with the other save.

How does the game choose and assign Enemies and Allies to each Faction and Region?
Is it decided by your character creation and the questions you make?
Is it random?
Is it decided by your own actions in the game?

Why does the game do this?
Why not have solid defined Allies and Enemies for Factions, Places or Regions for the game?

I thought that the factions and their allies/enemies are defined through the FACTION.TXT file. Are you sure that the data in the saved games refers to the relations between the factions and not to the factions' attitude towards your character? Could you please post more details of your findings?

It has just occurred to me though that if the data you found in the saved games indeed refers to the relations between the factions, maybe the player's actions actually can affect how the factions of Daggerfall interact with each other?
