So, this may seem like an obvious answer, but not so much.

I went and bought a used copy of both the original Morrowind and Morrowind GOTY for the original Xbox a few days ago. I want to play the entire game out to 100%.

I understand that the Xbox 360 "emulates" the game as if it were running on an original Xbox. I also understand that there are a few bugs that come along with that. What I'm wondering is which console runs the game better? I.E. better framerate, less load times. I tried googling this, but no one appears to have talked about this before, which is surprising.

Anyone have any opinions or theories?

I have played on both platforms and there is little to no difference. I'd say game performance was slightly better on Xbox, but not extremely different from Xbox 360.

i haven't noticed a difference either. Only played it on 360 for a few hours though and most issues i had on the xb were higher level issues (ie too much stuff happening)

I played the hell out of Morrowind on original Xbox. I would confidently say a good 95% is achievable. It's possible to end up doing quests for all 3 houses without glitching into Hlaalu (doing that leads to a near complete run, up to stronghold construction). Rival vampire lines, not so much. I had over 1000 pages in my journal, and there were a scant handful of quests that I missed for reasons beyond my control. I always created a new save, periodically deleting dozens of old files. I saved frequently before changing cells. There were some issues with stability at around the 200 block mark, but the simplest trick to overcoming crashes was to turn off shadows. By the time I retired that character, saves were routinely well over 300 blocks with very rare crashes.

I've yet to try it on 360.
