Is there an easy way to find out which locations you have not found? I am two short of finding all 369, and trying to accurrately count how many caves, settlements, etc I have on my game map to see what type of markers are missing is proving extremely difficult.

There is not. The easiest method would probably be to cross reference , your in-game map, and this .

The console command "tmm 1" will reveal all markers, which might help you spot your missing ones.

Thanks. Unfortunately, "tmm 1" shows them all as found for fast traveling. I think my missing ones are Cloud Ruler and Arpenia from not marking them before quests--at least that is what I';m going to tell myself. Woo Hoo 100%! LOL

Did you end up finding the missing places?? Some of us are sitting on the edge of our seats here.

I'm assuming that the missing places were Arpenia and Cloudruler Temple since I did not mark them before the quests did (I didn't know I needed to), and I ran over every inch of unmarked space a couple of times looking for markers.

Nice work, do you also aim to complete every quest, try to collect all items, etc?

No, but close. All dungeons, all fame points (quests?), all varla stones, all oblivion gates, all at default difficulty. I was testing a custom archer character who only used mundane bows, iron and steel arrows(silver arrows when needed), and guranteed free items from deadric quests (Ring of Kajiit, Namiras ring, Spell Breaker shield, and Saviour's Hide). I wanted to see how a character would handle a full game without any help from spells, alchemy, or from random enchanted gear to see if/how the developers made a playable framework before adding layers. I knew going in that it was not pracical to play at high levels with only a deadric bow and 0% chameleon, and that only the level 19 version of Hatreds Soul effectively passified creatures.
She (Nord stealth w/ warrior sign) was not allowed to open locked treasure chests except boss chests in mage dungeons while looking for alchemy equipment. Later in the game (level 19 on) she could use Hatreds Soul (one shot) when needed to help sneak attack with her deadric bow, but she could not use soul trap or soul gems to recharge. She could only use poisons and scrolls that she found--Silence was the only poison that really helped.
I got the best possible bows from vampire bosses as soon as possible and shot at valid targets with full draw (some sneak attacks on necromancers and conjurers because they run around and call their buddies and basically suck). I did that until my marksman skill was mastered at level 8--then I went into all sneak all the time mode. Mastering marksman (major skill+ specialty) required clearing out approximately half of the dungeons (mostly bandit, undead, and marauder), which is 2-3x more dungeons than needed if you partial-pull and use an iron bow.
I tried to not repeat dungeons (except when I was looking for alchemy equipment...which I didn't really need, but I wanted full sets at level 5, 9, 14, 17). In the main quest, I killed anything that got in my way and closed gates on every level from 17 to 50. I started started doing mages guild at level 43, and Mazoga + fighters guild at level 50, and I also finished the main quest, and all other open quests at level 50. I felt that level 50 was a pretty average end game level for most builds but my skill set let me go to level 53, so I killed goblins, ogres etc. on those levels.
I ended up with ten or eleven copies of Hatreds soul from the 60 gates (at 15 shots each = 150+ shots). I had to recharge (all of the bows together with a varla stone) only twice or three times. Most of the extra charge-use was from clearing out upper level monster dungeons and doing fighters guild quests late in the game. Even at upper levels Oblivion gates rarely needed more than 3-5 charged shots to get through so I usually had a fully charged bow or two waiting at home.
I found all of the good items (amulets of reflection, mundane rings, amulet of axes etc) right away in unlocked treasure chests, which showed that you can do ok when conserving Security and Alteration. I didn'y use any of the items.
If anyone wants to play this bare bones way, I suggest leaving the tribal goblins alone until you run out of naturally collected steel arrows because after about level 20 you will get at least 1K arrows from each tribe and you may not have to buy any arrows. I used about 150 steel arrows per Oblivion gate. I used steel because the big red feathers showed up better on the ground so the arrows were was easier to locate and retrieve, but I used iron arrows the rest of the time. If you want to role play a 100% "good" character, you can substitute a Ring of Sunfire for the Ring of Namira.
